The historical admixture dynamics of Americas

The American continent has been the last to be colonized by our species, in a complex process started at least 15 thousand years ago (kya), which has been recently uncovered by a number of studies harnessing genomic material extracted by archaeological remains. Nevertheless, nowadays, a substantial proportion of individuals living in the Americas is the result of admixture following dramatic migrations and deportation occurred in the last millennia, and culminated in the African slave trade and the European Colonial Era.
The European Colonial began after the discovery of America in 1492, when different European powers colonised the Southern and Northern region, respectively.
These conquests heavily impacted autochthonous populations living in the area, which were decimated by wars and new pathogens brought by Europeans. It has been estimated that approximately 90% of the Native American population in Mexico perished following the arrival of colonialists; while,other regions such as cold areas in the Andes survived the catastrophe better than elsewhere decreasing by only 20-25% in 30 years. The “Atlantic slave Trade”, occurred between the 16th and 19th century, was initiated by Spanish and Portuguese leading to the presence in contemporary American populations of hundreds of millions of people with African ancestry, the largest numbers in Brazil, the Caribbean, and the United States. It has been estimated that more than 12 million African slaves arrived in the new continent during that time. During the first three centuries almost all the slaves came from two coastal areas in Africa: the Bight of Benin and West-Central Africa (www.slavevoyages.org). But when during 19th century the demand increased, the Portuguese government permitted free trade for the Brazilian slavers with all the ports of East Africa; in fact Mozambique became the third largest supplier of slaves in that century, ahead of Biafra and just behind Benin.
Furthermore, later migrations from Southern and Eastern Europe, starting by the end of the 19th century had a large impact on the demography of the continent. More than 32 million individuals reached the United States in the 18th and 19th century and similar estimates are available for other American countries. More than 6 million migrants reached Argentina approx 5 million disembarked in Brazil during the same period.
In 2015, supervised by Prof. Cristian Capelli, we released a survey of the legacy of these events in the Americas, providing evidence of a larger variability both in African and European ancestry than previously reported. However, our analysis covered only a small proportion of American populations, preventing a wide appreciation of the impact of the phenomenon.
Luckily, in the four years following our research, several studies made available a large amount of genome-wide data for many American regions. Motivated by this spirit, together with Linda Ongaro and several other collaborators, we assembled and analysed a genome-wide dataset of 17,727 worldwide individuals, including more than 11,000 from the Americas and ~6,000 from Africa, Europe, Asia and Oceania. In details, in order to provide the most comprehensive overview of the american continent so far, we are harnessing haplotype-based methods to a) reconstruct the fine scale ancestry composition, b) evaluate the time of admixture, c) explore the demographic evolution of different continental ancestries after the admixture and d) assess the extent and magnitude of sex biased gene-flow dynamics.

Comparing the genomic fragments of American individuals with those of different world-wide regions, we were able to uncover a high degree of complexity underlying the genetic contribution of European and African populations, identifying a number of previously unknown sources, both from Europe and Africa. This heterogeneity is also evident under a temporal perspective, with different groups impacting different regions of the Americas at different times, recapitulating the European colonization and the slave deportation historical records.
Moreover, we were able to dissect the evolution of European, African and Native American genetic ancestry components after their coming together. We see a general decrease of population size soon after the arrival of European genetic ancestry component in the continent, followed by a general recovery.
These results will help to characterise and reconstruct the complexity of the dramatic demographic events in the continents, but also to provide a reliable map of the genetic architecture of American groups for future epidemiological and medical studies.
